After verifying to best of my ability that I was not missing or overlooking something that would explain the low hanging flaps, I decided to shorten the flap pushrods by 7/16". Allowing for the "heavy" 5/16" -24 nut would require about 3/4" be cut off.
Welded new heavy nuts on and aligned flaps to correct position.
