I filed away the excess material in the engine mount holes and used a step drill to prepare the hole for a 3/8" bit. Then I temporarily installed the engine mount with undersized bolts and used the mount as a drill bushing to finish the each hole to a final 3/8" hole. The holes ended up clean and aligned perfectly with the mount.
