Now that the door skins are here to see, I studied the seal situation. Looked at a lot of VAF and Matrionics posts (great resource!!) to see what others have decided.
I think it is obvious that the best answer is to go with the McMaster Carr seals. Firstly it gives you some leway in trimming the canopy cover. The Vans seal is more fussy in this. It looks like you can cut to clear the inner door frame, leaving the dimensions of gutter in the video pointed out by Leffler. Trimming the edge and adjusting to get the door clearance and base for the seal to seat is straight forward glassing and sanding, several times, I am sure. Secondly it covers up the raw edge of the canopy cover. Lastly, the seal will hold on with a mechanical clamping action rather than adhesive.
