I decided that the reason they didn't fit well was because the pant leg was too long and the hole in the boot was too small. Also, because the front fairing slips over the rear fairing, and there is a joggle in the rear fairing to accept the overlap, my front fairing was way too long. So, after trimming the leg, opening the boot hole and trimming the fairing, it fit pretty well. There was still a gap at the top or the fairing where it meets the boot and at the leading edge where it meets the pant (photo 1), but it now fit pretty well.

The gaps are too big to ignore, so I taped waxed paper on the pant and boot, secured the fairing with clecos and poured micro-balloon epoxy mixture into the gap. Micro is pretty thin, so it filled the gap nicely. It will stick to the fairing as it cures overnight and I'll do some sanding tomorrow.
