After some more time tweakng the gap to get as close to the .250 as I could the flap was ready to be drilled. I was able to get a cleco into the the skin and flap brace the slightest bit on hold alignment. Ths allowed me to drill one hole at a time, shift he cleco to the next hole, and repeat. It was slow going but the end alignment looks good.
